We have another wp blog that has many categories that we don't want to use in our main blog, but would like to import all the posts and comments into a single category. Is this remotely possible, or will we have to manually reassign each post to that category and then delete the imported ones?

How about import the data, then set your Default Post Category (Administration > Settings > Writing ) to be the Category you want assigned to all those posts, then go delete the imported Categories.
