What part of WordPress changes the timestamp of .htaccess, besides saving permalinks settings?
With no plugins active, the .htaccess timestamp will change when I log in/out to WordPress admin.
Any reason why?

It shouldn't be changing. Try testing with the default twenty-ten or twenty-eleven theme.

Didn't happen with the twenty-eleven theme. Thanks for the suggestion.
