Hi Chris, did some testing, reproduced and — I think — fixed the issue in the current development version. Could you download and install the dev version from http://wordpress.org/plugins/highlight-search-terms/developers/ under Other Versions and tell me if the problem persists?

In a nutshell, it was the fact that adding the highlights after the lightbox was messing with the DOM tree too much. A simple solution would have been changing the load order of the two scripts but I chose to do a much needed rewrite of the highlight method. It now has a much lesser impact on the DOM tree structure.
