I am trying to upgrade to 2.6.3 and apparently I do not know where exactly to place the file. I have tried several locations and when I go back to my dashboard it is still asking me to upgrade. Where should I place the file?

Please review Upgrading WordPress Extended. It looks like you have WordPress in the blog folder so WordPress folders such as wp-content, wp-admin, wp-includes would go in your 'web-root/blog' folder.
Web-root folder will be dependent on your hosting situation.
