If a users registers on a subsite of the network, they are taken to signup at the main site (making the user very aware it's a subsite). I'd rather this be seamless. Is there any way to stop this?

I would like to know how to do this as well, I want my sites to function the same as individual wp installs, but with the benefit of easily upgrading multiple sites in one go that wpmu brings.

As far as I can see that will only effect registered users logging in, rather than new users wanting to register.

make a page template from the wp-signup,php file, remove the redirects to the main site and you shoudl be able to register on sub sites.
