Everytime I make a 'Main Category' on the menu then add a 'sub-category', all the posts I make in the sub categories end up in the main category on that section. Is there any way to prevent this?

Everytime I make a 'Main Category' on the menu then add a 'sub-category', all the posts I make in the sub categories end up in the main category on that section. Is there any way to prevent this?
A plugin to assist with that?
