I recently saw that someone gained access to my wp-admin folder and uploaded a bunch of links in there. A reader from a forum alerted me when he saw a post with a ton of links coming from my site.
I have deleted those folders but how do I protect my site so no one can gain access to it?

Password protect your admin folders. That will add a layer of security for you.

Yes, it is but you'll have to hack a lot of WP core files. I wouldn't recommend it unless you're a programmer and you don't mind making those core changes every time you upgrade WP.
delete wp-admin folder when you dont use, up load it when you need to use. Or make chomd it to 700.
If you use cpanel, you can set password for that folder easy.
