If I have 5 categories for example, and I have named one of them "HoN" and given it the slug "hon" how would I get the permalink for hon?

I tried http://www.mysite.com/hon but got a 404, then I tried http://www.mysite.com/categories/hon but it went to another page on my site :S

It really depends upon what permalink structure you're using.

the default is http://www.mysite.com/category/hon unless you have changed the category base setting on the permalink settings page

Thank you, Is there a way to remove the "Archive for the ‘HoN’ Category" up the top?

Up at the top? Do you mean in the url/permalink?
