Hi, I'm upgrading to version 3.3.1, but I can't figure out which WordPress files are supposed to be backed up. I already backed up the SQL database, so I just need help figuring out which files to backup, and where to download them. I'm using Lunarpages with cPanel.

You don't really need to back up anything else. It's a good think to back up your database out of precaution, but otherwise, you're fine.
If you want to easily backup your files, I would recommend that you check out BackWPup plugin http://wordpress.org/extend/plugins/backwpup/
