how to avoid pages linking to the index folder?

Hi, sorry for the double post, but it seems more exact this way.
the website was created as http://www.example.com/index
now, i copied all the files into the main folder in the hosting account. The website now is accesible as http://www.example.com without the index prefix. But when i navigate through the pages, it still refers to the files in the index folder, eg. http://www.example.com/index/contact and if i return to the mainpage, its again example.com/index. I want to use the files in the main folder, eg. http://www.example.com/contact. I haven’t seen an option in the admin panel.I only can change files names, but not the folder.
Could you please help me?
