in getting our custom theme onto a new website, I managed to get a Main-Nav menu started. Two links are there now that I want to get rid of. in my admin/Appearance/Menus there is no Menu showing. Site is:SATP-Immigration
I expect there is a file I can ftp to and clear, but I can't find it.

I believe the problem is that you have no Custom Menu as defined in Appearance->Menus, so the menu is showing all Page titles by default.
You can change this by creating a Custom Menu with only the Pages that you want. Here is a video tutorial on Custom Menus: http://ericasays.com/2984/wordpress-3-custom-menu-tutorial/

Slap head moment!
In my mind I was seeing something in the menu bar that I didn't want there so I thought I needed to delete them.
Following your lead, I created a menu that I want there and tada! there was the menu I did want!
