It is possible to run WordPress from within its own folder, but make it look as though it is running from the root of the website. This article from the WordPress Codex can help you do that:

I tried doing this, thinking it would make it harder for someone to hack into my dashboard. I did the install into a subdirectory like http://www.mysite.com/hidden, and then set my site URL (in Settings - General) to http://www.mysite.com. I thought that if someone then tried http://www.mysite.com/wp-admin, it wouldn't work. But when I tested it, it automatically redirected to http://www.mysite.com/hidden/wp-admin. What did I do wrong?

Change the urls back. See Changing_The_Site_URL for details of how to do this. Then see Giving WordPress Its Own Directory.
