This plugin is excellent, and it does what it says very well.
I looked through all the documentation, FAQ, forum, but I could not find a way to have it deal with comments as well.
Is there a way a registered user can be mailed any time there is a comment in one of the chosen categories?

Go to Settings->Subscribe2 and look under the "Auto Subscribe" section. The last option there adds a check box on the comment form to allow Registered users to subscribe to comments.
It's not as comprehensive as other comment notification plugins but it may suit your needs.

I did see comment-reply-notification, and I was aware of that settings under ""Auto Subscribe". But both requires manual intervention, for each subscriber for each post.
I was hoping to be to be able to subscribe an address to all comments related to all posts of a given category (like subscribe2 does, but for comments, not posts).
For example, there is this plugin: http://wordpress.org/extend/plugins/cbnet-multi-author-comment-notification that sends notification on all comments, for all posts.
But the power and flexibility that Subscribe2 offers, i.e. being able to select by category, is missing.
