You will need to go back to your Google Analytics account, and get the updated Google Analytics code to track multiple domains for a site.

It will only track visitors that arrive directly on a page from the addon domain. Most links within WordPress will point to the domain that is set on the General Settings page of WordPress, and thus any visitors arriving via the addon domain will eventually end up on the main domain.
uhm, no. I’m confused. They look like separate websites but one is an addon. I’m not sure if I’m explaining it right.
So the domains are for two different WordPress blogs?
If the two blogs are completely separate, then you can just create separate Google Analytics tracking codes, one for each domain, and insert the code into the correct blog.
I suppose I can do that even though one is an addon domain. I will try that.
My primary theme actually has a place to put in the code.
The other site does not. Where am I supposed to copy it to?
