I am using the latest version of wordpress and just a few days back I switched my SEO plugin form yoast to Seo Ultimate. After that some kind of strange thing is happening at my blog, I am getting a 404 URL error on my SEO ultimate dashboard and the same is showing on Google Webmaster, with a warning that too much 404 url errors found, and I think Google is not indexing my Homepage properly due to this, which I have just changed the few days back.

Please help, is the SEO plugin the problem or there is something else technical issue.

When you say you are getting 404 in your dashboard, you are saying you can't see the dashboard for SEO Ultimate or are you referring to the 404 monitor?

The 404 monitor that allows you to see which links are broken (which you can fix with redirection plugin or .htaccess if you are savvy).

Regarding your question - "Please help, is the SEO plugin the problem or there is something else technical issue. "

The SEO Ultimate plugin would not create 404 errors, just report them, so, you could have some remnant code or something else creating the problem.

Did you delete the plugin files before you switched?
