I was trying to find some files on my server then I stumbled upon a ".files" directory inside of my wordpress. When I opened it had 100s if not 1000s of HTML files with varying names. Pages I had never made. Nothing seems to be wrong or taken over when I log into my wordpress, but I am wondering how those files got there.
I deleted them all, and a few minutes later new ones had sprung up.
Any help, ideas, information is appreciated.
Try the WordPress Exploit Scanner plugin. It might help, but you need a certain amount of technical expertise to decide whether its findings are a problem or not.

I can not get that plugin to run without giving me an errror, I tried increasing the PHP file size and decreasing the file size to no avail...
I went ahead and changed all of my password for my administrator accounts on my wordpress site as well as the S/FTP password, and the MYSQL password.
Those random files keep popping up as soon as I delete them
