If you control all themes within your network you could hardcode the groups/blocks you want to use in each theme.
Multisite is not supported by AdRotate. Currently there are no plans to support MS.
However, AdRotate works on the primary site and it’s functions extend network wide. Thus, the primary site can control and manage adverts as usual and implement the PHP snippets in themes for subsites.

Actually it’s working just fine on a MS environment: each site with it’s own running AdRotate instance.
The only thing I’d like to see is an export/import tool for the ads/blocks/groups which will not only benefit my particular scenario but multiple regular cases where you’d like to take the data with you to another install, etc.

There is no code for individual instances in AdRotate.
So there is no way it can work “just fine”.
Unless WordPress made some smart advances that make such code unnecessary that I’m not aware of (possible). But a MS compatible plugin requires some code and things to create extra options and database tables for example. Also a facility to keep instances apart.

I’m running it on my MS install and believe me: it works “just fine”. Every subdomain has it’s own working instance of Adrotate and they work independently from each other. Have a look yourself if you’d like: http://pilar.vozoi.com, http://saavedra.vozoi.com, http://lacarlota.vozoi.com
So I’m guessing you don’t want to explore the export/import possibility, right? I’ll see if one of my devs can have a look at it.
