Are you getting this error with version 5.0.3? Nothing I call in the MU plugin should be using userdata.

Are you getting the error on every page? What version did you update from? If you delete the mu plugin file do you still get the error?
Front end is fine. It is only happening in /wp-admin and children
Can you open the /plugin-organizer/lib/PluginOrganizer.class.php file and comment out line 323? It will look like this.
$this->correct_group_members();
See if that fixes the problem.

I’m not getting an error, but I can no longer activate/deactivate plugins with editing a post (the interface has dissapeared.)

Go to the plugin organizer settings page and enable selective plugin loading to get the interface back. You also need to make sure the MU plugin file is in the right place. At the bottom of the settings page there is a section to move the MU plugin file to the right location.

They seems to not happy to be changed especially Paid Membership Pro,
some position generate 500 internal server error when update the order.

Do you need to remove the old settings of something like that ?
