Well, I knew that there might be problems, when I went to go try and change the directory name from WordPress to something like Site. I went to the general options and changed both the website address and blog address to /site when i want them to be back to /wordpress... Kinda a noob at wp, but am learning more by expirementing... I am pretty sure that people have done the same thing and hopefully it can be fixed.
