I did a clean multisite install. I'm hosting on a LAMP box. All the sites appear to work, ie, if you enter the URL, you will get to the site. They all appear in the dashboard. However, all of the page links are broken (they don't point to the blogs.dir directory, but rather somewhere else. I can't upload anything. And when I try to put the domain_mapping.php file where it is suppose to go for the domain mapping plugin, the whole network crashes. I'm a noob... Any ideas?

The blogs.dir directory is only for uploads. Your sites do not live there.
Wildcard subdomains do not work on localhost.
You also need mod_rewrite working. in other words, if custom links do not work, that;s why the sub sites are not working.
Don;t even try to get domain mapping working until you get the sub sites working.
(also domain mapping will not work locally unless you are also setting us those domains in your hosts file)
