Is it possible to assign domains to subdomains in bulk? A plugin? A SQL query maybe? My skills are pretty limited but if a fairly painless way existed I'd love to find out about it. My client has close to 1000 domains...

Oh I'm sure it'd be possible, I just don't know of any script available to do so. :)
you'd need to batch create the blogs as well.
