I have two blogs using 2.9.2 that I thought were similarly configured. In one I can decide whether to turn comments on or via the “Discussion” section between Custom Fields and Comments. In the other blog the “Discussion” section is missing.

I'll share my own resolution. The "screen options" in the upper right corner of the edit post menu needed to have the "discussion" option ticked.
