Disable Canonical Redirect

When I upgraded to WordPress 2.8, I noticed that I still had the “Disable Canonical URL Redirection” plugin active. I hadn’t needed this plug-in for a while and decided to finally deactivate it last week. Since then, the traffic I get from search engines is down by 50%.
Is this just a short-term issue that will get fixed as my site gets re-crawled and will work out better in the long run? Should I reactivate the disable plugin? Or is this halving of search engine traffic purely coincidental?
