Is there any shortcut to use to approve or just get rid of comments, especially when you may have thousands? Apparently when you set up the page to number for each page allowed, it will only go up to 100 comments per page.

If you're trying to delete ALL your comments, it's probably better doing it via SQL instead of WP.
Usually people don't let them build up to thousands, though.
