I know I should deactivate all plugins when making a core WP update. Does this mean that I should go into each individual subsite & deactivate the site-activated plugins there? Or is just deactivating the Network activated ones all I need to do?

Don't worry about it.
I mean, yes, you totally should deactivate everything, on all sites, both network and local, but realistically we never do. You should be fine. I run SVN updates every 4 hours on a MultiSite and never do it.
