I'm interested in starting a WordPress multi-user website and domain mapping so accounts can have their custom domain name. However, I'm wondering if users can select their own themes for each site? Can anyone confirm this for me? Thank you!

Yes they can, however you need to have the theme enabled on the main Network admin page, I don't think they can upload / install them like you normally would on a single site. Think of it as adding "approved" themes they can pick from.
