Custom flash header disappearing in Wootique

    I’m running WordPress 3.5, WooCommerce 1.6.6 and Wootique 1.4.1. I’ve added custom code into the Wootique header.php to display my flash header. Everything works fine until I set my site to use permalinks, then the flash header disappears and the “Home” button doesn’t work. I am using custom menus and I have no issue setting those back up but the flash header disappearing once you leave the home page is not making me happy.
