I am wondering how I can make WordPress flow with the rest of my site. I was hoping to use the same header for all my pages but use WordPress to operate most of the content on only some of my pages. Is this possible? Is it possible for me to somehow change the css style sheet and html code for the WordPress header?

Of course it is. Did you bother to read ANY of the FAQ's in the codex?
