Comment permalinks cutting off everything in theme above comments

Ok, what’s happening is that whenever you click to view/leave comments, or actually leave a comment and are returned to the post, everything in my theme ABOVE the comments is being cut off. This has lead me to assume the issue is something to do with comment permalinks.

So far I’ve tried changing my whole comment setup to that of a different theme, to see if my custom theme has messed the permalinks up, but it’s still doing it. I’ve searched the codex and forums as well. There have been similar topics but nothing they suggested worked for me.

I’m at a loss now. ANY suggestions will be very much appreciated.
