do you have a link demonstrating your problem? I guess tis is something with your CSS.
Frontend Checklist wraps the <input>
into the <label>
so the checkbox should be processed by jquery mobile and look big and nice.

I think this is an issue with your theme or your browser. Have a look at http://www.j-breuer.de/temp/apptest.php. This is a checkbox with the same HTML the plugin creates with the standard jquery mobile code. Does it look normal in your browser?
If you can provide the full HTML and CSS of the issue I can have a look at it.
