Categories no longer working after 3.1 update

    None of my category links are working anymore – I either get a 404 or a random post.

    I have disabled all my plug-ins, I have regenerated my .htaccess file and I have installed a fresh install of WordPress.

    None of these worked.

    If I set the permalinks to default it works, but that means none of the links to posts work, so I have set it back to Day and Name.

    Anyone have any ideas?
