So, I used to have this problem, but I eventually went through and reorganized each article individually. However, I went on today to find that they were again uncategorized, and I'm really frustrated.
The deal is that my all of my articles (at soundsofthecar.com) are unorganized, and I have no idea why. If anyone could help me get my categories back, that would be amazing. I've tried updating, and troubleshooting, but nothing has worked.

Have you tried:
- deactivating all plugins to see if this resolves the problem. If this works, re-activate the plugins one by one until you find the problematic plugin(s).
- switching to the Twenty Ten theme to rule out any theme-specific problems.
- resetting the plugins folder by FTP or PhpMyAdmin. Sometimes, an apparently inactive plugin can still cause problems.

It seems like I have the same problem. See my post here: http://wordpress.org/support/topic/my-categories-and-tags-all-disappoeared-please-help?replies=6#post-1992273
It is good to know there is two of us having the same problem. This seems to point that this is a Worpress problem, not a server problem, but I could be wrong.

I'd like to thank you guys for responding, but unfortunately none of these solutions fixed it :(
I would recategorize everything again, but last time I was in the middle of it the categories/tags reset again.

Is anyone there with a fix?

Mine just came back by the next morning after I had the problem. It just fixed itself. I'm very convinced this is a Worpress problem.
I hope someone gets back to you with a solution. This is the main thing I don't like about Worpress; being at the mercy of volunteers - bless their hearts - but not a good thing when you have to have your website up and running. No-one to hold responsible, no-one to turn to...

Same, that's what troubles me about using WordPress...wish there was a fix, though.
I'm very convinced this is a Worpress problem.
Far more likely to be a server problem.

And how would I go about fixing this?
You need to speak to your hosts about it. I'd also advice making daily database backups until the issue is resolved.
