    I have a site with 1 post in it, assigned to a category called Ultra. When you click on the category in the menu (all categories were assigned to the main menu), it does not acknowledge that there are any posts in that category. I have tried to remove all plugins, change to the default theme, etc. . . and it keeps doing this.

    I run 3 other wordpress sites on this server and none of them have had any problem with this, so I'm pretty confused. Any help would be appreciated.

    Do you have any redirection/SEO plugins currently installed? If you visit http://www.runlivelearn.com/category/ultra (removing /articles) from the URL that exists in the main menu you can see the post in the category.

    There is something (plugin/theme) interfering with how the permalinks work.

    I setup the Ultra category on my local server, added a post to it, set permalinks to Custom: /archives/%postname%/ and was able to see the post located at example.com/archives/category/ultra while using the TwentyEleven theme

    Hi Jarret, thanks for helping here.

    I can see what you are saying, however, (if you click to my site again) you'll see I just disabled all plugins and reverted to the twenty-ten theme and the problem still is happening. Theoretically there should be nothing interfering with the site now. I really have only a small number of plugins loaded (buddypress,captcha,manual author input, ultimate GA) Of those, this problem was evident before their installation.

    Is it possible that a theme could have made a change to the structure of the site that lasts beyond its installation? (i.e. would reloading WordPress be needed to "reset" the problem?)

    Where does the /archives/ in your permalink come from? Hardcoded?

    Ok, it turns out it was a carry over from a theme I used before that somehow continued to impact the site after it was long gone. I wound up having to uninstall and reinstall WP, but then it worked without a problem. Thanks for your help!
