When a user clicks on the link in the bar is there a way that I can set a cookie to prevent it from loading on all subsequent page loads?

Sure can, it’ll take some custom code but there is nothing to prevent you from hooking into the plugin’s cookie setting functions, have a look at the js file http://plugins.svn.wordpress.org/easy-heads-up-bar/tags/2.1.5/js/ehu.js
