On our WP MU installation, EVERYBODY who is registered, just got the same SPAM email. How did they get our emails? Is there a way to protect them?

By default, no, there's no way they should be able to. They're stored in the database and only visible in the backend to Site Admins.
But, depending on what plugins you have, it may have been possible that way.
