Avoiding being penalized for duplicate content after permalinks (5 posts)

    I just changed a lot of my site to use permalinks, using the /%postname%/ structure and then editing a few of them manually as needed. Obviously they were of the syntax http://www.abc.com/?page_id=123 before, and now are like http://www.abc.com/goodURL. I'm also using the All in one SEO plugin. My issue is that now that I've done this, my google results are actually worse, and instead of seeing my new permalinks when I do get google hits, I see the old ?page_id=123 format. I'm using canonical URLs, however it seems to me that you need to make the link references in the ?page_id=123 page, but when I try to go to that URL, it kicks me over to me new URL. Will it just take a few days to get indexed better again after the name changes? How can I tell if I'm being penalized by the bots for having duplicate content?

    I have reviewed that, however the questions that I have still remain and I'd like to know if what I believe (about being penalized for dup content) is true. That URL does not talk at all about how it works with SEO.
