Hi I recently added the plugin to my wp site its improved the performance immediately but I still do wonder about the minify setting. im testing results using google speed

first I chose the auto option in the general page and most of the option in the minify tab and I still get from page speed minify html for the main url
    and minify javascript

I tried to chose the manual version and add the js and css files but Its messed up the website. and still the main url.com is not minified (didnt see any option to add files manully to the html section)

bottom line is there really any reason to use the manual its seem that the auto is minify most of it already.

how can I minify the main home page using w3 total cache

I don't know if this applies, but see my post about automatic minifying errors:
    http://wordpress.org/support/topic/plugin-w3-total-cache-important-parsing-found-with-automatic-minify
(btw, I meant to say *Important* parsing error found with automatic minify)
In the minifying process, incorrect .js code was generated. You'll see what I mean in my post. Good luck!

Manual is only needed when auto fails or you don't want to minify all the files. Sometimes you cannot minify all files then its good to be able to select which ones to minify.

And about the main page question.
What exactly do you mean by minify main home page?
Are you referring to the HTML of the pages?
You can enable HTML minification under Performance->Minify HTML & XML
