Ajax function in my theme

I need to create in my WP template a ajax function to get some data (not related to wordpress) and change a div in my template.
To use ajax function I have to follow specific wordpress rules, like inserting the php code and the js in some predefined files or I could insert them anywhere?

PS: if I want that some ajax functions could be access by all and other only by logged in users?
