After I upgraded to WP 3.3 today (and I had to do it manually, since the upgrade screen went nowhere), none of the popup boxes, like inserting media to posts/pages, is visible. The view get faded down, like the rest of the page should do to set the focus to the box, but it just isn't there.
Anyone else got this problem? Please reply.

try:
- flushing any caching plugins you might be running, as well as server and/or browser caches.
- deactivating all plugins to see if this resolves the problem? If this works, re-activate the plugins one by one until you find the problematic plugin(s).
- switching to the default theme to rule out any theme-specific problems.
- re-uploading all files & folders - except the wp-content folder from a fresh download of WordPress. by using FTP or whatever file management application your host provides.

Still not working, after trying:
- deactivated all plugins
- assigned default theme (twenty eleven)
- installing from FTP
The update screen hanged every time I tried the upgrade, so I had to download the package and upload it manually to the server, so replaced all system files that way.

What do you mean by that?
All media buttons are merged into one button. But I don't think that is your problem.

I have exactly the same problem.. and non of the changes or checks seem to work..

Hi,
I did post a new topic with this exact problem, but would like to let Lars Kristian know that I have the same issue and have tried everything in the master list 3.3 as well.
FYI: my server is MediaTemple and I use WPZoom's Videozoom theme 2.4
Lars specifically asked others to reply if they encountered this missing popup box issue.
@Lars, if you have found a solution would you please help me out as well. Going a bit nutty over this issue.

Hi Lars,
Same problem for me too using smartPopup at version 3.3 upgrade. MediaTemple server modified default template.
Saw another person on this thread with MediaTemple as well.

Thanks for all the replies, guys. Mysteriously, it all went working today, after I did a re-update from the update page. The first time, when I should upgrade to 3.3, it freezed, so I had to download the package and upload the files through FTP, and after that the problem came. Then, I did the automatic re-update and it all worked.
Try doing that :)
And yes, bhellsten, it looked exactly the same with me.

I had the same issue here.
For me the trick to reappear the popupboxes was to unable W3TC and Better WordPress Minify, refreshed the pages an emptyed cache and db
After that enabled both plugins
