My blog is a shopping blog, and I add new deals and coupons that I find in posts. Since Commission Junction has moved to Javascript only for there links, I need to be able to add Javascript in the posts. When I add Javascript in a post, my sidebar & footer disappears on any page that has that post. I found the one article that mentioned how to do it in the Wordpress documentation, but I don't understand. It doesn't show the full code that is to be used, and I'm too much of a novice to get it. Can anyone help? Is there a plugin or something for this?

I don't have any problems addinh javascript to posts with the wysiwyg editor turned off
admin -> users -> scroll to bottom left
and
uncheck the box for "WordPress should correct invalidly nested XHTML automatically"
admin -> option -> writing -
