strange permalink problem

Got a really strange problem with my permalinks. Yesterday they suddenly stopped working, now all my pages like http://www.domain.com/about/ etc. gives me a 404 error.
My permalink structure is set to %postname%
htaccess is setup properly, and I even installed a new blog in a subdirectory to make sure it wasn’t a server issue.
If i revert back to default permalink setting the site works ok but that is not the best option in this case as we got a lot of deep links.
One of the things I tried yesterday was changing permalink structure to one of the other default settings /%year%/%monthnum%/%postname%/
and now my pages was working again, but was a few problems with the webshop so I installed the “Top Level Categories” plugin which only made things worse, I then deactivated the plugin and deleted it.
Now /%year%/%monthnum%/%postname%/ wont work either, it also gives me a 404 on all pages.I also tried the “Permalink Fix & Disable Canonical Redirects Pack” plugin but then everything just redirected to the home page.
I noticed that during the week when I logged in to my dashboard it said something about “to many redirects” warning but it still worked back then.
Any ideas how I can fix this?
