We are also having this problem.
Site redirects from domain.com to http://www.domain.com without WordPress SEO plugin enabled but not when WordPress SEO plugin is enabled.
I am sure that when we first tested thiss site that this was not the case with 0.3 version of the plugin.
Is this something that has been changed in latest versions?
As above really like the plugin feature so do not want to have to remove it.
Any ideas on how to resolve it ?

I still haven’t found a solution to this I’m afraid (other than downgrading the plugin to the previous 0.3.X version).
On Twitter the author (@Yoast) recommended replacing the canonical function at line 503 of inc/class-sitemaps.php with this http://yoa.st/kUSqCC but I had no joy with that solution. You might have better luck though (obviously back everything up first).
What plugins and theme are you running? Maybe we can find a common cause…

OK – I’ve found that enabling “clean permalinks” in the plugin settings seems to fix this issue both with and without the code edit above.

We tested the site extensively when we were developing it and it all worked OK. Only updates have been the core WordPress updates to 3.13 and the updated WordPress to SEO plugin.
Definetly looks like an isssue with latest Wordpres SEO plugin changes.
Will have a further look at the isssue later this week
