edit: no. it tells me about 230 broken links. they allare working links in browser. when i have a link to ?page_id=12 ist working. but those pretty seo links dont work.
problem is only with relative links.
Hmm, are any of those links redirects – e.g. do those SEO’d links redirect to the ?page_id=xyz version, or something like that? Safe mode is known to cause problems with checking redirected links.
Also, does the plugin display the correct URLs for those relative links in Tools -> Broken Links? There were some problems with parsing relative links in one of the recent version, though they should be fixed now.

edit: i found something. i hat wp maintenance plugin installed from http://bueltge.de/wp-wartungsmodus-plugin/101/
after deactivating maintenance mode plugin shows correct 404 errors. befor it shows only 503-error. this is because there is a login screen and this plugin dont use wordpress adminlogin to check links!
Yes, this plugin can’t check links that ask you to log in. It only works for links that don’t require authentication. This is not easily fixable.
