   If I install WP on my root folder and install Permalink

   http://www.mysite.com/

   Does that means that other folders on root will not longer works? For example
   http://www.mysite.com/awstats/
   http://www.mysite.com/allmypictures/

   no, if there's a folder there, it will work.

   WordPress creates a rule for each virtual directory so that only the virtual directories that you create will be handled by WordPress.
