Bad Behavior runs on a variety of different platforms, not just WordPress, and there is no standard way to provide an interface to Bad Behavior's settings across these different platforms. Storing them in a file is the only current solution that is sure to work.
Your concern about the whitelist being overwritten is legitimate, though. This should not happen, and it will be addressed in a future release of Bad Behavior.
