I assumed (mistakenly) that if I dropped an .htaccess file in the wp-admin folder and set up the folder for password protection then I could add a layer of security to my login area. Problem is if I do that and try to login I'm sent to a 404 page. What do I need to do to accomplish this and use Super Cache at the same time?

I am glad you posted this. I was going to do the same thing but didn't realize I'd create an issue.
Is there a solution?
This doesn't have anything to do with supercache. You can put whatever rules you like in the .htaccess. The backend wp-admin pages aren't cached.
