I have read a lot here about permalink problems with 3.1 and had a similar experience to many people it seems. I have a Custom permalink structure /index.php/%year%/%postname%/ Initially links to a custom tag I use as an A-Z in http://www.dorchesterchamber.co.uk gave me 404's so I move back to 3.0.5 and have loaded a test site http://www.whitebears.co.uk to do some testing. I have managed to get it working by playing with the permalinks BUT now when I look at the url for a selected tag I see an extra /index.php/ I am nervous about updating my live site to 3.1 until I can find an explanation/fix for this. Any ideas?

so you have 2 index.php in URL ??
Do you see two /index.php/ in the permalink template in Settings > Permalink? If so, remove one of them.
@123milliseconds Did you look at the link to my test site? Click on one of the letter in the A-Z (I or J) and check out the url
@billerickson No, I don't have two /index.php/ in my permalink it's as I said in my post.
BTW. All plugins are deactivated and I don't have an .htaccess file

that one index.php has to be there for it to work; so its not extra

Yeah I understand the 'almost pretty'permalinks. I have to use them as my server is Zeus not Apache. The issue is that in 3.0.5 this duplication of the index.php did not happen. take a look at the live site http://dorchesterchamber.co.uk which is still 3.0.5
StevieG. Did you figure this out? I'm on a Windows server and I'm now stuck with the Index.php/ on my url. I'm worried this will affect my Page Rank which is 4 and now with the Index.php/ it says No PR at all.
