I have wp running on my site...say http://www.mysite.com, however now I want to install a new blog under say http://www.mysite.com/newblog...after installing this...the wp-admin will not work under the new subdirectory! Help!

Did you create a completely new database or give the 2nd blog a different prefix in the same database?

Try a new, clean install, paying careful attention to what goes in wp-config.php.
