Is there a way to run two instances of this plugin?
Like I would like the related post in one category, and then the related post in another.

Posted 3 months ago #@Coffee4cr sorry, but that's unsupported and difficult to do with YARPP now.
One thing you can try though is to create a custom YARPP template which looks at all of the related posts, sorts them by category, then display "related posts for category 1" and then "related posts for category 2".
