Just wanted to report a bug on this - with the css option ticked the homepage appears fine but the css is stripped away from the single posts and pages?
Any ideas how to fix

running only in html mode now.

Can you tell me your blog address so I can analyze the situation? You might also want to try with "Look for scripts/styles just on <head>" options enabled and see if that fixes the issue.
